A general catch-all for 'I don't feel well' — use it first, then get more specific if asked.
頭が痛いです
Atama ga itai desu
I have a headache
Swap 頭 (atama/head) for another body part + が痛いです to describe other pain, e.g. 喉 (nodo/throat), お腹 (onaka/stomach).
お腹が痛いです
Onaka ga itai desu
My stomach hurts
Very common after trying unfamiliar food or drinking too much.
熱があります
Netsu ga arimasu
I have a fever
熱 (netsu) = fever/heat. Worth mentioning early since it signals something more serious than a minor ache.
風邪をひきました
Kaze wo hikimashita
I caught a cold
風邪 (kaze) = cold (illness) — note it's a different word from 風 (kaze, 'wind') despite similar spelling.
頭痛薬はありますか?

Do you have painkillers / headache medicine?
頭痛薬 (zutsuuyaku) = headache medicine. For general pain relief ask for 痛み止め (itamidome) instead.
絆創膏はありますか?
Bansoukou wa arimasu ka?
Do you have band-aids?
絆創膏 (bansoukou) = adhesive bandage/band-aid. Handy after a long day of walking in new shoes.

Useful for both pharmacies and restaurants. Common fillers: ピーナッツ (peanuts), 卵 (tamago/eggs), 小麦 (komugi/wheat), 甲殻類 (koukakurui/shellfish).
